In File Management Preferences>Views>Defaults>Icon View
I've set Use Compact Layout as default but it reverts back to normal after shutdown/restart and the box must be unticked and then ticked again after every shutdown/restart to enable Compact Layout.
Any ideas how to make this permanent?

What you have set are the global layout settings, but Caja additionally saves layout info for each folder in metadata files. You can change it in your context menu:
The behaviour is not very transparent. Sometimes, folders switch to this individual layout mode and ignore global settings. You can try switching your most popular folders to the compact mode manually.
The metadata itself is stored in your home folder: ~/.local/share/gvfs-metadata. You can delete the metadata files and thus reset the layout settings, but they keep other information as well.
