I frequently get a popup box saying File Operation Progress.
Another small box shows on the upper right side.
When I right click it, a box opens saying "File Operation Progress.'

That is the indicator which shows you the progress of your caja file operations ( like file copy and such ) by means of one or several progress bars.
Yes, that is what every indicator does.

Seriously now: Why would you want to stop that ?
Don't you want an indicator that tells you how much time is remaining when copying files ?
You have been living with this indicator for almost 10 years !
What makes it suddenly an issue for you (after so many years) ?
Caja is using a copy dialog with a slightly different title.
Are you using Thunar? Some related question is posted here (no solution yet, though).
I agree with you, this popup is very useful. Anyways, it should be possible to deactivate it, I can take a look if necessary.

You should use dconf-editor, /org/mate/caja
I am checking the options and I don't see the exact option needed to change this behaviour. There is a hack which is not elegant, and I don't recommend. I have not tried it, so I don't post it. I hope you are lucky and find the solution, if not, I can search further, tell me.
That's not a Caja problem. Caja is not using the "File Operation Progress" popup, as shown above.
