Is there a way to stop the prompt when I want to delete a file using either caja or thunar?
Are you deleting files by pressing Shift+Delete?
Deleting something like this is permanent and the prompt will be shown since it's programmed that way. I don't think there's a way to stop this, although if you delete using the terminal it's permanent and you won't get any prompt asking for confirmation.

Thanks. I use Thunar and have been using the
Delete function.
They also have a Move To Trash that has no prompt.
Have you checked the Caja Preferences -> Behavior tab -> Trash section ?
