Strange problem with window manager - focus, manipulation and mouse clicks

I’m running Ubuntu MATE 16.04.5 LTS amd64 for many years without problems.
I use Marco with or without Compton as window manager. I do not use Compiz.
MATE is 1.12.1 from official Ubuntu repositories.

But sometimes I get a strange problem with window manager, window focus and mouse clicks.

The active window accidentally starts to have shaded header and do not react on mouse clicks, but I know that it is alive (not dead and active).
Clicking on the elements of this window produces clicks on the window behind it (strange!).
Currently I can’t record screencast for this, but it really happens.

Have anybody faced or seen this issue?

Just something to keep in mind which may be nothing or everything. Does it by chance start with Software Updater (the notification window)?

Something has been flaky when this appears but, yes, I’m exclusive to compiz. This is 16.04 with the MATE 1.16 PPA and this has been around since day one. The problem starts when I simply view this window after it shows up minimized to the Window List. It seems to be fixed in 18.04.

Last time it was Apport window (error reporting).
I'll create a list of affected applications next time.

I agree. Seems to be reproducible when there two or more applications. Not sure about their window states. But scrolling between windows on the Window List applet with mouse wheel helps (this is not intuitive).

Currently I'm using MATE from standard repositories without PPA.
