This only happens when I press the super key to bring it up. If I use the mouse, it always appears on top. I’d love to use Compiz but having to use the mouse to open the main menu is a huge deal-breaker. Anyone know the solution?

i have the same issues with my Ubuntu Mate 15.04 and 15.10. Do you mean that you have a space between the button and the advanced mate menu? Because that is my problem, if i enable compiz with the Advanced Mate Menu.

Unfortunately I no longer use Mate, though it was a great experience
and I’d definitely no back to it on a desktop PC, rather than a laptop.
I actually ended up solving this problem I’m sure. I can’t remember
exactly how but it was just a case of disabling some option in CCSM.
