@Wimpy are these issues related?
Since I'm not a native english speaker I kinda have the impression we are talking about different things.
What I am relating to is the notification area, where you can also see the network icon
or where you can see the steam icon etc.
Some programms won't show the tray icon, even though you can see a small change in that area.
It may just not be visible and also not clickable
